The yeshiva was founded in 1933 by Rabbi Yaakov Yitzchok Ruderman, a student of Rabbi Yosef Yitzchok Schneersohn, the sixth Rebbe of Chabad-Lubavitch. The yeshiva is currently headed by Rabbi Dovid Shmerling.

The yeshiva offers a five-year program of Talmudic study leading to ordination as a rabbi. The first two years of the program are spent in intensive study of the Mishnah and Talmud. The third year focuses on the study of halakha (Jewish law), and the fourth and fifth years focus on the study of rabbinic literature. In addition to their coursework, students at Ner Israel are required to complete a daily regimen of prayer and study of Jewish texts.

Ner Israel is one of the largest and most influential yeshivas in the United States, and its graduates have gone on to assume leadership positions in the American Jewish community. The yeshiva has been particularly influential in the development of the Orthodox Union, the largest Orthodox Jewish umbrella organization in the United States.
